Task overview

Organize reading highlights

Keep passages connected to their source and your own explanation.

The short answer

Choose the destination for your notes before selecting a highlight tool. Apple Books can support in-book notes, GoodLinks targets saved articles, and Reader connects annotations to a broader notes workflow. For papers, Zotero provides bibliographic context. These are different jobs, not interchangeable highlighter skins.

Which app fits your job?

Apple Books

iPhone · iPad · macOS

Read a compatible ebook collection

Try the included reading app before adding another service for ordinary ebook reading.

The tradeoff: Book purchases, file compatibility and annotation export are separate questions.

GoodLinks

iPhone · iPad · macOS

Keep an Apple-native article library

Choose it for saved web articles, tags, highlights and Shortcuts-based workflows across Apple devices.

The tradeoff: Feature entitlement matters. It is not a guarantee that every interactive or paywalled webpage can be archived.

Readwise Reader

Connect reading to a highlight workflow

Shortlist it when saved documents and highlights feed an ongoing research or knowledge-management routine.

The tradeoff: A recurring subscription makes more sense for an active workflow than a rarely opened reading queue.

Zotero

Keep papers connected to citations

Apple BooksUser experience

App Store · Duke of Bruce

Oct 5, 2025 · iPad · version not stated

This reader likes the simple interface and Apple-device integration, but reports that notes attached to PDF highlights disappear after reopening a file while the highlights remain.

Read in context: A historical, unreplicated report—not evidence that all current books or annotations are affected. Critical research notes should have a verified export or backup path.

GoodLinksEditorial review

MacStories · John Voorhees

GoodLinks 2.0 · older version-specific review

Voorhees values the combination of highlighting, notes and flexible Shortcuts exports, not just the reading view.

Read in context: His occasional sync delays involved developer-beta operating systems. They are not established current-release defects.

GoodLinksFirst-person workflow

James Foley

Feb 2, 2026 · GoodLinks to Kindle

Foley describes using GoodLinks and Shortcuts to build a Kindle reading digest.

Read in context: This is a custom automation workflow, not a built-in one-tap Kindle sync promise.

Readwise ReaderUser discussion

r/readwise community

Historical worth-it discussion · varied workflows

Participants differ over whether Reader earns its subscription: some value reading and highlight workflows; others mainly want the original daily highlight review.

Read in context: A self-selected discussion, not a representative survey or a current price source. Readwise and Reader are related but distinct workflows.

Readwise ReaderUser experience

App Store · thesupremecourt

US listing · displayed Jun 30; year not shown

This subscriber praises selectable reading voices and support, and asks for Kobo integration.

Read in context: A single accessibility-related experience; the displayed date omits a year. It does not establish general reliability or current integration availability.

ZoteroUser discussion

r/zotero · nbpf-_- and participants

Historical iPadOS 18 discussion · version not stated

One researcher wants blank handwritten pages and better treatment of mathematical material; others value text highlighting and describe annotation-to-note workflows.

Read in context: A small, self-selected discussion distinguishes reference-library work from a freeform notebook. Reported limitations need current-version verification, not repetition as universal defects.

How to read disagreement

Different opinions can reflect different jobs, versions, devices or paid plans. We do not call a few comments “the consensus.” A consequential factual conflict that remains after checking those differences is a candidate for a focused hands-on test. A preference for one interface over another usually is not.

Define a usable note

A useful exported passage includes the title, author or source URL, enough location context and your own reason for saving it. A colored sentence without attribution is difficult to reuse later. Create three test notes before highlighting an entire book.

Separate capture from review

Capturing a passage and returning to it are separate habits. Decide whether you need a personal review routine, project tags, or notes inside a writing tool. Do not subscribe to a complete research system when your actual need is simply to share a few quotations.

Run a round-trip test

Export a note, change the original annotation and inspect the destination again. Does it update, duplicate or remain unchanged? Those outcomes change the maintenance cost of a large collection. Keep a local sample output so future updates can be checked against something concrete.

Check format and rights

EPUB annotations, webpage highlights and PDF ink are different data types. An export that works for one does not prove support for the others. Publisher restrictions may also affect copying. Work within the access rights for your material, and do not upload confidential research just to test convenience.

Limitations & considerations

  • Apple Books: Book purchases and regional availability are separate from the free reader app.
  • GoodLinks: Purchase includes current features and a year of feature upgrades; the optional upgrade subscription is not a requirement to retain already unlocked features.
  • Readwise Reader: Reader is included in Readwise Full, not Lite. The $9.99 monthly equivalent is billed annually.
  • Zotero: Metadata sync and attachment-file sync are different. Paid attachment storage is optional, not a license required to use Zotero.

Documented features, attributed opinions and explicitly labeled hands-on observations are different kinds of evidence. We do not infer unmeasured performance or privacy guarantees.
