Read and annotate research papers
Choose between marking a PDF and maintaining a research library.
The short answer
Use a simple PDF reader when your deliverable is one marked-up document. Investigate Zotero when papers need bibliographic records, collections and research notes. Reader is another candidate for a mixed reading inbox, but annotation portability and citation context must be checked separately.

Choose a reference manager when author, publication and citation metadata matter as much as the PDF itself.

Historical iPadOS 18 discussion · version not stated
One researcher wants blank handwritten pages and better treatment of mathematical material; others value text highlighting and describe annotation-to-note workflows.
Read in context: A small, self-selected discussion distinguishes reference-library work from a freeform notebook. Reported limitations need current-version verification, not repetition as universal defects.

This reader likes the simple interface and Apple-device integration, but reports that notes attached to PDF highlights disappear after reopening a file while the highlights remain.
Read in context: A historical, unreplicated report—not evidence that all current books or annotations are affected. Critical research notes should have a verified export or backup path.

Historical worth-it discussion · varied workflows
Participants differ over whether Reader earns its subscription: some value reading and highlight workflows; others mainly want the original daily highlight review.
Read in context: A self-selected discussion, not a representative survey or a current price source. Readwise and Reader are related but distinct workflows.

How to read disagreement
Different opinions can reflect different jobs, versions, devices or paid plans. We do not call a few comments “the consensus.” A consequential factual conflict that remains after checking those differences is a candidate for a focused hands-on test. A preference for one interface over another usually is not.
Compare your options
| Approach | Intended result | Tradeoff | Evidence boundary |
|---|---|---|---|
| Zotero | Papers connected to reference records | File sync and metadata need setup. | Official iOS and syncing documentation. |

| Reader | PDFs beside other reading | Test annotation import/export, not just display. | Official Reader overview and PDF documentation. |
Start with the deliverable
Are you returning comments to a colleague, gathering evidence for a paper or studying a single chapter? These jobs require different output. A PDF full of pencil marks may be ideal for feedback but awkward as the source of a referenced writing note.
Keep the record and attachment together
For a research library, verify the title, authors, year and identifier as well as the PDF itself. An imported filename is not reliable bibliographic metadata. Correct one sample record before processing a collection; otherwise those mistakes spread into citations and search results.
Check annotations outside the reading screen
Create a highlight, a comment and an ink annotation, then share or export using the intended workflow. Open the result in another viewer and inspect what survived. Distinguish a portable annotated PDF from notes stored only within a specific library database.
Plan for storage and access
A library entry can synchronize without its attached paper. Before travel, open the actual attachment locally and repeat without connectivity. Use only papers you may lawfully store and share; confidential work needs an approved storage arrangement rather than an informal cloud experiment.
Limitations & considerations
- Zotero: Metadata sync and attachment-file sync are different. Paid attachment storage is optional, not a license required to use Zotero.
- Apple Books: Book purchases and regional availability are separate from the free reader app.
- Readwise Reader: Reader is included in Readwise Full, not Lite. The $9.99 monthly equivalent is billed annually.
Documented features, attributed opinions and explicitly labeled hands-on observations are different kinds of evidence. We do not infer unmeasured performance or privacy guarantees.

- Zotero for iOS
Documents iPad/iPhone libraries, saving and PDF annotations. Page has an older update date; current interface needs verification.
- Zotero syncing
Distinguishes free data syncing from attachment-file syncing and storage limits.
- Apple Books PDF reading on iPhone
PDF sharing and Markup instructions; EPUB annotation behavior should not be generalized to PDFs.
- Reader PDF documentation
Documents annotation export and limitations; not independently reproduced.
